I doubt the guest registries were kept, unless they survived the 1906 disaster and someone thought they were worth keeping later on.

But, you can possibly verify that your ancestor stayed there by looking in the newspaper. They often printed a list of arriving guests. The San Francisco Main Library has them on microfilm. If you are not in the Bay area, you might be able to get them through interlibrary loan. For that time period, I like the San Francisco Examiner. The SF Call and SF Chronicle newspapers are also good.
